On the Use of Binary Trees for DNA Hydroxymethylation Analysis
2017
DNA methylation (mC) and hydroxymethylation (hmC) can have a significant effect on normal human development, health and disease status. Hydroxymethylation studies require specific treatment of DNA, as well as software tools for their analysis. In this paper, we propose a parallel software tool for analyzing the DNA hydroxymethylation data obtained by TAB-seq. The software is based on the use of binary trees for searching the different occurrences of methylation and hydroxymethylation in DNA samples. The binary trees allow to efficiently store and access the information about the methylation of each methylated/hydroxymethylated cytosines in the samples. Evaluation results shows that the perf…
Measuring the clustering effect of BWT via RLE
2017
Abstract The Burrows–Wheeler Transform (BWT) is a reversible transformation on which are based several text compressors and many other tools used in Bioinformatics and Computational Biology. The BWT is not actually a compressor, but a transformation that performs a context-dependent permutation of the letters of the input text that often create runs of equal letters (clusters) longer than the ones in the original text, usually referred to as the “clustering effect” of BWT. In particular, from a combinatorial point of view, great attention has been given to the case in which the BWT produces the fewest number of clusters (cf. [5] , [16] , [21] , [23] ). In this paper we are concerned about t…
Eventual Consistency Formalized
2019
Distribution of computation is well-known, and there are several frameworks, including some formal frameworks, that capture distributed computation. As yet, however, models of distributed computation are based on the idea that data is conceptually centralized. That is, they assume that data, even if it is distributed, is consistent. This assumption is not valid for many of the database systems in use today, where consistency is compromised to ensure availability and partition tolerance. Starting with an informal definition of eventual consistency, this paper explores several measures of inconsistency that quantify how far from consistency a system is. These measures capture key aspects of e…
Densities, Viscosities, and Refractive Indices of the Binary Systems Methyl tert-Butyl Ether + 2-Methylpentane, + 3-Methylpentane, + 2,3-Dimethylpent…
2000
This paper reports experimental densities, viscosities, and refractive indices of the binary systems methyl tert-butyl ether (MTBE) + 2-methylpentane, + 3-methylpentane, + 2,3-dimethylpentane, and + 2,2,4-trimethylpentane over the entire range of composition, at 298.15 K and atmospheric pressure. Excess molar volumes and viscosity deviations were evaluated from the experimental data. These excess or derived properties were fitted to the Redlich−Kister equation to estimate the binary interaction parameters. The experimental values of viscosity have been compared to values predicted by means of the GC−UNIMOD model.

Wind accretion in the massive X-ray binary 4U 2206+54: abnormally slow wind and a moderately eccentric orbit
2006
Massive X-ray binaries are usually classified depending on the properties of the donor star in classical, supergiant and Be X-ray binaries. The massive X-ray binary 4U 2206+54 does not fit in any of these groups, and deserves a detailed study to understand how the transfer of matter and the accretion on to the compact object take place. To this end we study an IUE spectrum of the donor and obtain a wind terminal velocity (v_inf) of ~350 km/s, which is abnormally slow for its spectral type. We also analyse here more than 9 years of available RXTE/ASM data. We study the long-term X-ray variability of the source and find it to be similar to that observed in the wind-fed supergiant system Vela …
Uncertainty quantification on a spatial Markov-chain model for the progression of skin cancer
2019
AbstractA spatial Markov-chain model is formulated for the progression of skin cancer. The model is based on the division of the computational domain into nodal points, that can be in a binary state: either in ‘cancer state’ or in ‘non-cancer state’. The model assigns probabilities for the non-reversible transition from ‘non-cancer’ state to the ‘cancer state’ that depend on the states of the neighbouring nodes. The likelihood of transition further depends on the life burden intensity of the UV-rays that the skin is exposed to. The probabilistic nature of the process and the uncertainty in the input data is assessed by the use of Monte Carlo simulations. A good fit between experiments on mi…
Determination of one compound in the presence of a single interference. Linear absorbances method
1992
The paper exposes the theoretical and experimental principles of an analytical procedure for the determination of one compound in the presence of another with an overlapping absorption spectrum, without the need to use any standard solutions of the latter. The proposed method was applied to the determination of binary mixtures of known composition in order to assess its accuracy and precision.
Isobaric vapour–liquid equilibria for the binary systems 4-methyl-2-pentanone+1-butanol and+2-butanol at 20 and 101.3kPa
2009
Abstract Isobaric vapour–liquid equilibrium (VLE) measurements for the binary systems 4-methyl-2-pentanone + 1-butanol and 4-methyl-2-pentanone + 2-butanol are reported at 20 and 101.3 kPa. The system 4-methyl-2-pentanone + 1-butanol presents a minimum boiling point azeotrope at both pressures (20 and 101.3 kPa) and the system 4-methyl-2-pentanone + 2-butanol presents only a minimum boiling azeotrope at 20 kPa. In both systems, which deviate positively from ideal behaviour, the azeotropic composition is strongly dependent on pressure. The activity coefficients and boiling points of the solutions were correlated with its composition by the Wilson, UNIQUAC, and NRTL models for which the param…
